Thanks for the reply Scott. What you said is what I expected to find myself.

I just had another look and logged in with cPanel file manager to Home Directory.
The current tree is
home/username/
- .cpan
- .cpanel
- .cpcpan
- .fantasticodata
- .htpasswds
- etc
- mail
- perl
- public_ftp
- public_html
- tmp
- www

I thought that all my web site structure should be installed in the public_html directory and its sub directories etc. And then came across this www directory. and got confused.
